Secondary structure diagrams of 5S ribosomal RNAs

The diagrams of general secondary structures of 5S ribosomal RNAs use the  nucleotide abbreviations following the recommendations of the Nomenclature Committee of the International Union of Biochemistry (NC-IUB). The structures presented here show positions at which nucleotide deletions (green) or insertions (red) were observed in the corresponding alignments. The positions that are totally conserved are shown as black circles with yellow letters. The numbering of the nucleotides shown in the diagrams correspond to those in the respective alignment.

EUBACTERIA

A diagram of general secondary structure of 5S ribosomal RNA from Eubacteria is based on a multiple sequence alignment of 436 5S ribosomal RNAs. The alignment is 158 positions long.  There are only three positions in the structure that are totally conserved: C at position 61, G at position 62 and U at position 99.
The distribution of nucleotides found at particular positions in the alignment can be found here.

EUKARYOTA

The distribution of nucleotides found at particular positions in the eukaryotic alignment can be found here.

ARCHAEA

The distribution of nucleotides found at particular positions in the archaeal alignment can be found here.
